I have a bunch of books on mine that were downloaded from calibre. If I reset to factory, will it delete those, but keep the ones I have from Amazon?
I want to delete the ones from calibre, but have them backed up already.

No, a reset to factory defaults will remove your entire contents, regardless of where you got them from and will put all the settings on your Kindle back to where they were when you first took it out of the box. It might also deregister the Kindle from your account.

If the books you want to remove were originally downloaded from Calibre, then I would connect your Kindle up to your PC and from the Calibre library that contains those books, select all the items you want to remove and when it asks you if you want to remove them from the device, from Calibre, or from both, then choose accordingly and that's it. It's probably the quickest way to do it - if you do it from the Kindle itself you'd have to remove them one at a time.

Will the Amazon books will stay in my account ? I have 3 others on the account,
so will they stay in
my archives on computer?

I will do it by removing on calibre though. Thank you so much!

Yes, if you did decide to do a factory reset - or to remove your Amazon books from the device directly - they would remain in your archive and could be reloaded at any time either on to that Kindle or any future Kindle you might buy. You would do that from the Kindle itself by going to menu-->view archived items which lists everything on your account that isn't already on the device or from your 'manage your kindle' page on Amazon, where you will have a list of all your Amazon books, regardless of whether they've already been downloaded to the device or not.
