This is one of those things that you probably would not want shipped with other things, they might damage the kindles screen. Anyhow I typically trust amazon to judge which items can be shipped together and what can't.

No way to tell; Amazon has warehouses all over the country, and what's stocked in one may not be stocked in another. All you can do is tick the "group my items together" button...but that doesn't guarantee they can or will.

I would assume that it would still be in its own box, but I thought maybe they would put the box within a bigger box along with the other items.

The kindle has its own box. Whether it ships alone or with other items depends on where the other items come from (which Amazon warehouse).
When I purchased a K4 and Belkin cover together, they were sent in the same box, but the kindle was in its own box within that box. It was a gift for someone (bought my own K4 at Staples).

I ordered a Fire and a cover; they came in the same shipping box, but the Fire was also in it's own box. So they will ship a Kindle with other items, but the Kindle will be in another protective container...

I placed a huge order of Christmas gifts the same time I ordered my Fire and they all shipped in the same box. There were no issues whatsoever with anything. Amazon is pretty wonderful about padding their boxes.

When you order and get the shipping confirmation, it will let you know how many boxes to expect. They might come together -- and if so, each is in it's own box -- or they might come separately if being shipped from different warehouses. If you mark items as a gift they put the Kindles in a generic Amazon box so it doesn't just say 'kindle' or 'Fire' on the box and give away a surprise. . . . .
